Possible Carb Issue?

Yeah shake the bike from time to time. You can even crank it a little, with the kill switch in the 'off" position to suck the cleaner up into the passages also.
Then drain it out and go from there.

Thanks Fred. And 8541, Mike is it? I flushed the seafoam through, let it sit for probably an hour and a half then re assembled. I took it for a spin around the block and noticed that only when in the low RPM's it spudders. Another thing i noticed was water in the flushed fluid. There might be more... I think it could be the water bogging it down or possibly the low end pilot. IDk?

At this point it sounds like you are dealing with the water issue. Even if you are not, you need to drain the tank and get some fresh fuel as you will not know if you have it running right or not until you do.
Also add the SeaFoam to the next tank or two of fuel to make sure everything is nice and clean. After that run a little bit through the system
(like around 2 oz or so) every month or two just to keep things cleaned out (this may not be necessary where you are located but CA fuel can be pretty crappy and this does help mine run better)

That should work. While the cleaner isn't "mostly" Alcohol it does have some in it which will bind with the water and help pass it through the system.
