98-2004 engine differences?

Hello to all,my 1st post, so here goes.
The front cct let go with predictable results on my 1998 vtr.I have a 2004 replacement engine(with APE cct).
My questions being.
1.Can I swap my 98 cam box covers over to the 2004?(to ditch the PAIR valves in the 2004).
2.Is it worth swapping the cams over as well?Any hp gains from doing this?
3.Are there any other pitfalls that I may be over looking?
Any advice is appreciated.

If you're switching cams you will want to have the one you are putting in machined so that the lobes are like new and even

Thanks for your help.
The 98 has castings on top of the cambox but no pairvalves or hole through the camcover. The 04 has.
I'll measure and run the eyeometer over the cams, and run with the 98 ones if they are markedly different from the 04 and servicable. If not I'll leave well enough alone.
Different ECUs but same outputs from the engine so the 04 should connect to the 98 loom.

Doesn't shimming the valves account for this?
