Help!! What is this sound??

I bet I know what that sound is. It is from a misfire but the sound is all of the transmision parts slapping back and forth. You may hear it in four cylinder bikes as a rattle or just rough running but on a VTR the difference in having every power pulse being sucessful and missing one is so violent that you hear a loud rapp form the transmission. Al of the things that have been mentioned earlier, jetting, cleaning of the slides should be done just to make the bike right and I am sure you will hear a reduction in the sound. Also balance the carbs.

I had a similar sound, like a ball pean hammer hitting the engine. Noticable about every 10 sec at idle and more freaquent from 2400 to 3000 rpm. I had no reference for the sound since I never heard the bike run before rebuilding it. I used Wileyco CF slipons in place of the smashed off originals. After placing a rag over the exhaust outlets to simulate a more restrictive exhaust the problem cleared up..twas too lean.
A Factory Pro TI jet kit was installed and the noise is gone.

If the noise starts to happen after having run fine and you've made no changes, check the carbs for fuel restriction in the pilot circuit. A plastic like residue can be left behind from fuel and will clog tiny holes and passages.

Well i did get a DYNO jet kit installed a few months ago and it took care of 95% of the "clunking" problem!! i had no idea jetting would make such a difference.

I put 48 slow jets, set mixture screws at 1 3/4 out and balanced carbs - no more backfire thru air box and reliable 1050-1100 idle. runs so nice haven,t tried to fine tune mixture.
