I believe the service manual tell you how to check through everything. It would be a major PITA, but I'd start at one end of the bike and work my way across, checking everything as I went.

Need more info:
What year bike?
Does the fuse blow upon replacement without turning the key on?

For starters try unplugging the R/R (regulator/rectifier) and then try the stator connector which is also part of the charging system - these seem to be the more common electrical problems... After that it could be a wire shorting out somewhere from worn insulation which can take a bit of tme to find.
