PowderCoating Starter Motor Casing
 
I have my starter disassembled, and was planning to have the round (cylindrical) starter motor casing powdercoated. It is stripped down, but the magnets are still inside.

Only the outside would be blasted/coated/baked, not the inside.

Anyone see and ill effects of doing this with the magnets installed?

Bear in mind high temperatures can damage & disrupt magnets (Curie temperature) and painting it more conventionally will make it easier to touch up wear & tear, chips etc.

What Wicky said. I believe powder coating is done around 400 degrees F which is probably well above the Curie temp of the magnets used in the starter. Even approaching a magnets Curie point will have ill effects on the magnet's field strength and composition.
